I held them by hand tightly in place, and then with a xacto knife I made a tiny score mark on the upper edge and bottom edge of the square side of the trim. The marks were made where the trim met the very edge of the rear door. What was your strategy/tools to trim them like that?
I then placed them on my workbench, and using a straightedge I made a score mark from the top to the bottom of the trim piece with the xacto knife (between the 2 small score marks I made earlier). I then took a very tiny fine-tooth saw and slowly and carefully cut it. It actually cut pretty easy. Since you have about a 2" piece to cut off, you can make a practice cut near the edge to make sure you can make an even cut. It's possible that a small hacksaw blade could be used for cutting. You'll want to cut the piece off at a very slight inward angle so that the front of the guard is a hair longer than the opposite side, if that makes sense.
After the pieces were cut off, I used a real fine sandpaper on a sanding block to fine-tune the cut portion of the edge. I then used some car wax to sort of buff the edge. For final installation I lightly applied the pieces and then slowly worked my way from one side to the other. Note that the guards do not 100% perfectly align with the window trim, but when installing you can force the guards to align a little closer.
