I've got a soft trifold and haven't had a problem with water but I drive on dusty gravel roads pretty regularly and dust finds it's way into the bed.

I put weather stripping in the gap where the fenders attach to the cab at the rear doors. Keeps a lot of crap out of the inside door wells.

My BakFlip MX4 sits a little high due to the Elevate TS rails that I have, so I added a 3/8" x 3/4" strip of weatherstripping to the top of the tailgate to fill the gap.
