What I am unsure of is if the 10 year 100,000 mile warranty is still in effect on the new engine.
It will be covered by any remaining warranty, it does not start a warranty counter over. So if you had the block replaced at 90,000 miles, you have 10,000 miles of warranty. This is the same for any warranty repair. Did your CV axels go out and get replaced at 59,000? You now have 1,000 miles of warranty on the new ones.

For me it would be a big negative. In the perfect world if you had the best Ford tech and unlimited time to do the job it might be as good as new but who is to say that Melvin shows up with very little experience and the shop forman is on him to hurry because Ford does not pay many hour to do the job, so short cuts are taken, bolts stripped or not torqued to spec. I think I would drive it as long as it does not rattle, shake or leak. If I had any inclination something was not right I would be trading it in. That is just me. I get rid of wrecked and repaired cars for same reason.
One of the benefits of a modern vehicle is that in this situation there are extensive diagnostic software tests that get ran after replacement that checks the major systems. Making it less likely that something major is going to be missed.

The important part of the entire process is how many free "extra bolts" they let you keep after it is done! My airbag recall came with two!

no, all Ford hybrids have a 10y/100k warranty on all hybrid equipment which certainly includes the engine. but that actually is superseded by the 10y/150k warranty the OP's truck is already covered by with the special maintenance bulletin.

they don't step down from that just because one was replaced under warranty.

regarding resale value and trust, I would trust this vehicle with a replacement engine perfectly fine... as long as there is plenty of warranty remaining. I would expect it to hit the resale value, also, because it is on carfax.

The ICE is covered under the 5/60 power train and the 8/100 hybrid warranty =
8 years/100,000 miles (whichever comes first)
Depending on your vehicle, electric drivetrain system components covered by this warranty may include, and are not limited to:

• High-voltage battery isolation switch (manual disconnect switch)
• Battery pack fan assembly
• Battery pack sensor module HBPSM)

• Hybrid continuously
• Variable transmission

It was probably codes that gave this as the recall to perform.
Though I guess - I sure thought those were sticky codes, but perhaps Ford said throw it in the same boat just in case.

This deals with repair outside normal warranty, allowed up to 10 yrs 100K or 7/31/25 if time or mileage exceeded (interesting math for 10 yrs exceeded).

Our 2023 Maverick (included in the engine recall) and built in Mexico, threw a powertrain code on a major highway. We were lucky to find an exit on a restricted mountain highway. It would start tomove a few feet downhill but would not go uphill. Of course after it was towed to the dealer it started and worked fine. The code could not be reproduced. Our dealer spent two weeks looking at it. We were ready to give up on the truck. They then sent a report to Ford HQ and we were approved for the engine long block replacement. We have decided to give it a second chance and we are pleased with Ford's response. It took a month or so to get it all done. I still carry a fire extinguisher in the truck. We are thankful to Jim Burke Ford Bakersfield for their professionalism during this event.
So what, exactly, was wrong with the engine? You are lucky the dealer stayed with it.
What were the chances of that issue (whatever caused it) happening again? Is there some symptoms we should be on the lookout for?
