May just be an EVAP vent issue. If you're still under warranty, Ask the dealer to diag for "Fuel smell after sitting", they should run an EVAP test and that would rule it out.

These gearboxes like to get out of 1st very quickly. So if there's any throttle modulation directly after taking off, the 1-2 shift may be interrupted by changes in throttle position. As long as it doesn't do it *every time* you start and stop, I wouldn't think too hard on it.

Ford has not created their own specific licensed "spec" for oils like GM has with the Dexos license. WSS-M2C961-A1 aligns with API SP/GL-6A. As long as it meets those, it's within spec.

The transmission is being replaced as an assembly instead of being disassembled and repaired because it is within 12 months/12,000 miles. Even if it is something simple, on a unit that new Ford wants the unit back to inspect for issues.
