I like the DDHH = cannot lock truck because fob is in it and there is not 2nd fob outside. One of doors or hood is not completely shut. Not sure as I never use it but believe you can lock truck using keypad (not the door handle lock it since it will not unlock using inside fob) with one or more fobs in truck (verification that key pad is there? And you say you know code?). Perhaps DDHH happens if exiting truck with fob while it's in ready state if it's not in park or neutral with E-brake set. IDK it may just be reminding that fob has to remain in cab to stay in ready state??? I would expect DDHH if rear seats are occupied (child protection?).

The moon roof should be able to close via remote if it can open that way. I don't have a moonroof on my Maverick so I can't say, but on the Fusion I had it vented and closed via the key along with the windows.
My guess is the MR is powered thru the ILCM [Interior Light(ing) Control Module], see image attached. If so, a clever EE guy should be able build an add-on module that intercepts the 'power-down/shutting-off' event to send a signal to the MR to close.

No "Es' in my degree but I'll buy THAT as pretty definitive ... looks like it's back to just REMEMBERING to shut the darn thing !! Guessing (thinking) the same might apply to the MR.

"Remembering" , I agree, a simple mental effort , but the key to many things in life, including survival.

If I can remember to look left and right and left again before entering an intersection, I should be able to remember to close my sunroof.

Looking at the circuit and operation description the moonroof is a pretty self-contained system; it doesn't have any sort of communication bus connections. The switch just grounds either open or close trigger terminals on the motor assembly/module. The motor/module assembly is on the Accessory Keep Alive circuit so that's shutting off as soon as you open a door after key off.
