We just had a big storm here and I went out after and saw water dripping from what seems to be between the Elevate t-slot rails and the Bak rails, down into the bed. Has anyone else experienced this? I'm thinking I need a better seal between the Elevate Rails and Bak Rails beside the the rails themselves and the rail clamps.

Personally, I think you're chasing a unicorn trying to get a water-tight seal on a unibody truck(let). I have the TS rails and a MX4, and have absolutely no expectation of a total dry bed under storm/car wash conditions.

Totally agree with the above. When I first got and installed the TS Rails and Elevate Rack I had fewer leaks, but I had to take the bed cover (MX4) off a few times and the leaks came back. Still not much water comes in. If you need to completely keep something dry, keep it bagged or in bins.

I have the Under Cover Flex hard folding cover. The front corners leak no matter what I do. The manufacture knows this and there is a You Tube video addressing this. I have had 2 other Under Covers on F150s and no problems because they were mounter above the truck body rails. They said in the video they are trying to find a fix but the poor design of this type of cover leads me to believe they won't, good money wasted!
