I was all excited to build my own plywood tonneau cover and install the BedRug liner only to have to remove it and dry it out. First time was because I didn't get the weatherstripping on before I installed the cover. The second time is because of the leaking seam. We have been getting a lot of rain, but I had it sealed up pretty well. I don't know if the water is coming in through the top opening, see 2nd picture, and migrating down, or just going through the seam. I want to put a bead of sealant on the seam, but I don't want to create another water entrapment area.
Anyone else have this problem?

Yes, it's fairly well acknowledged that the way the plastic cap is assembled makes it near impossible to fully seal the bed. I was mainly focusing on the front seam by the rail and had not even considered water migrating from the top rear window area down. I suppose you could try to tuck foam weather stripping (not silicone) in the top area next to the rear window and roof line to see if it makes a difference.

I think as a rule of thumb as long as you're trying to seal at the high points and not the low water entrapment should not be an issue.

Mine leaks, but it also dries out quickly. I have seen post of people who were able to seal the leaks.

If it rained more often here I would do something to seal up the leaks. I think one spot is the seam on the side of the bed in your first photo. Also with no gap from the bed to the cab water can build up and leak there too.

In the last 6 months I think the only water I have had in the bad is from washing the truck. With 30 min of driving the bed is back to being dry. All the gaps that let water in also let air in and there are drain holes. But winter is coming and at some point I will do something to try to stop it.

Hi there. I too made a plywood cover for mine and was worried about the same thing. I made mine a trifold and covered it with vinyl. It looks like I also put my weatherstripping on upside down from yours (as in i adhered it to the bottom of the cover and not on the top of the bed. I also used a 1/2” EPDM rubber D molding so it looks to be a good bit thicker than what you used. The molding seems to form into that gap well enough and I don’t get a leak there, so just a thought for you.

I’d also agree with whoever posted earlier that filling that little gap with something is an option. I’d use caulk since you can just peel it out if you don’t like it and I don’t really like silicone because silicone never really seems to go away once applied.

I’d be interested in seeing some photo of your cover to see how it turned out

The Truxedo Truxport must seal really well. I've left my Tremor out in the rain for days on end and the most I'll have back there is a few dribbles.
