I don’t have one yet, truck or cover. BUT, I did my research on several different brands, downloaded the instructions. They all basically tell you they are NOT waterproof or water tight. One I read after installing tells you to check under the rails to see if you see daylight and if so to add more gasket, and then the same along the tailgate… so, even the manufacturer of these covers know they are not waterproof and state to not even go through car wash with them.

Some time spent applying some additional weatherstripping can help but there are a lot of ways water can get in. Treat it like a big trunk that's prone to getting water in it. I put my stuff in plastic containers and it's never been a real problem.

Basically, nobody ever guaranteed it would be 100% waterproof and you should stop expecting it to be.

It's probably not the cover. The tailgate itself has way too much of a gap in it to keep water out. You can find videos of how people use weather striping to help seal the tailgate.
