The bed has drain holes for any water that would get inside.
Any water on top of the tonneau cover would just drain off the edges of the cover.

I have the factory trifold cover and it has drain tubing that drains into the inner fender wells for water that gets under the cover

Ok. Are those holes torching metal frame of the body? I am afraid of the rust issues from hard to see places
