My setup is the same as yours and I wonder the same thing.

I thought the same thing, too. $40 option on a vehicle that also had the factory tri-fold tonneau AND a locking tailgate... salesman saw em' coming. (It was originally ordered/sold in rural Pennsylvania, not exactly an area that's a hotbed for tailgate theft .

Did not realize that the factory part would fit over/under the added lock. Good to know, I think. I thought the instructions just said to remove it.

P.S. why would one want to remove the tailgate?

Some remove the tailgate to facilitate towing a fifth wheel trailer with a goose neck. Usually on the larger F Series trucks.
