Found a use for left over bed cubby cover plate

Gotcha'. I installed cubbies on my XL so I have those two covers sitting in my garage; but I also installed RokBlokz mud flaps so this isn't a concern for me?

The mud flaps definitely help. If you put Ford cubbies on both sides, they go a long way at preventing this, too. Your belt-and-suspenders approach has probably got you covered, even if you put those things on for different reasons.

I’m not worried about carrying around extra road debris. I’m worried about mud getting thrown straight into the tail light.

Yeah I added Ford Mud Flaps. I no longer look up in there. Have yet to see any signs of anything getting thrown up in there.
Seems as clean as any other place under the vehicle.
