Does Cobb Tuner need to be uninstalled to have hyper flash signal recall done?

I have the Cobb tuner for my 2.0L EcoBoost. I assume that it controls the PCM. I just got the recall from Ford for the hyper flash signals stating that they need to update the body control module (BCM). Do you think that I need to uninstall the tuner to get the recall done?

I would think yes. Seems folks on the forum that had made various changes using forscan lost the changes when dealer updated for recall so they had to add their changes back in after the dealer updated.
