Performance intakes for vehicles made in the past 20 years have always been for show/noise.
I don't mean for actual towing. It just looks like it's a lot more fun to drive with grunt everywhere. The performance curve actually has less power than stock until half way up the tachometer.

If you are still having issues, package up your logs and send to the Forscan team. My experience is they come back with a fix in a couple days pretty consistently (and it will fix it for others too!)

^ also make sure you are using an up-to-date version of Forscan. There was a build late last year that could not write to the ABS module and I had to send my logs in for them to fix it.
I'm going to go out on a limb and say that ford probably didn't install a transmission that is overloaded from the factory in a vehicle with an OEM trailer brake controller.
