And how did you set up drains for cover

The drain holes are already there. They're covered with a rubberized cap. I used a blade to cut an "X" just big enough to push through the included drain tubes. That keeps them from flopping out. On a previous vehicle, I made the mistake of removing the drain caps which meant the tubes were not stable and kept popping out. Learned my lesson with the Mav.

I couldn't see from the photo, but the bed holes should be along the bed sides and about a foot back from the front of the bed and about a foot deep. They're circular, about the size of a quarter.

I see the plugs but those are above where my drain line is

Hmmm. My set up must be different than yours. I have the Ford factory bed liner and this is how my drainage holes look like.
