Looking at the way the factory did it I would say it looks as if they would have sprayed it with the tailgate closed thus leaving all the unexposed edges of the tailgate and the area the tailgate comes in contact with on the bed when closed free of bedliner material.
Maybe a place like Jack Williams or another tire shop will do a swap.........

I have the same problem when releasing the tension on the retainer clips that hold the rear of the cover. I have to use both hands to pull down on the handle. I am going to ask the service manager if they can adjust the tension to make it easier to pull the handles down.
