You need to remove the thick foam from the rail of the cover, and replace with the thin foam that comes with the TS rail.
There is a note about it in the instruction of the TS rail
The rack comes with a set of nuts and bolts that doesn't work with the TS rail. I ended up using the t-bolt from the TS rail tie down anchors (which comes with the TS rail), and nuts from home depot.

The base of the Yakima kit is wider than the width of the "top of bed".
And the clearance between the top of bed to top of the TS rail is much smaller than the gap of the Yakima kit.

For roll up you would need to have the rack taller than the height of the "roll" at the corresponding locations.
I will have the hard-roll up Truxedo Sentry CT soon enough to finish...
