Mine does that when the engine is cold and idle is a bit unsteady. So I start off in SPORT or TOW/HAUL mode so the engine will run and, once the engine warms up, no more surging and I'll switch back to NORMAL or ECO mode..

As promised, here are a couple pictures of my cover rail drain channel.
1st pic is at the tailgate end.
Any water that gets past the upper seal runs into the drain channel following the orange line.
