Are you sure on that? I have the same cover and I’ve been closing the tailgate first and then sealing the cover on top (so the weatherstripping is sitting on top of the tailgate)? Have I been doing it wrong? I’d love to be able to open and close the tailgate without popping the cover every time.
I’m having this issue as well. It seems to happen when I open the door quickly after shutting the car off. I THINK it may be if I open the door while the parking brake is still being set (flashing on the dash). I’ll test my theory next time I remember.

Are you sure it’s entering the bed through the drainage gap? What cover do you have and do you think it’s watertight? My bed is covered and I’m pretty sure the small amount of water I get in the bed leaks in from around the cover and tailgate (I’ve also driven in plenty of snow and rain).
What problem are you trying to solve? It seems like if you want less water in the bed sealing the drain would make it worse, or are you saying you think water/snow is entering the bed through the drain from underneath?
Doesn’t the mat block the drain holes in the bed? Seems like water would just pool on top of the mat? Even with a tonneau cover you generally have some water intrusion.

That may be the key! I’m non-lux and haven’t had any issues at all through a couple of decent snow storms. Ran the engine for a good 10 minutes (remote started of course), wiped off the snow, and went on my way.
