For the front doors, any 6.5" speaker will do. If you are going to add an aftermarket subwoofer I would remove the original. The aftermarket will almost certainly sound better and the stock one is just going to muddy the harmonics.
303 is a good product for preventing stains/easy cleaning and UV protection. It's not going to do anything against physical damage like scratches and scuffs

You are naïve to think swapping an engine out is no big deal. Especially as part of a warranty repair, performed by a flat rate mechanic. You would be very lucky not to have any other mechanical issues from replacing an engine. It is not a simple process, especially with a hybrid.
