If it's in the same spot on both sides I am 99% sure its from the installation of the tonneau cover. If they installed it and overtighten something than it's on them to fix it.
Not sketchy until you talk to someone. If they can't explain the charge than that is shady, if they have a reason for it and can explain it than that is another story. Not everyone is out to scam you, just ask.
