I have a hard tonneau that leaked there. I used the thickest (I think 1/2"x1/2" D shaped) automotive rubber weather strip I had lying around. Only extended it back a foot or so from the front. No leaks now, even when washing. I did clean the rails well before applying the strips.

Tough question with your black door handles, which are like mine. I'd say if you had the paint matched door handles, definitely painted. But with the black handles, the black deflector looks good. (y)
