Probably your CV Axle(s). You can check for grease seeping from the boots, and, once safely jacked up and on jack stands, you can check for excessive play in the axles. Listen for clunking or popping noises as well.
Honestly, given you're under warranty I'd just get it in ASAP for them to look at.
Well the hybrid's cat is tucked into the engine bay, so you're fine there, and I've never heard of someone stealing a spare tire.
I've had them under the bed, on arms mounted to a hatch and they've been fine. People are douchey though and I'm sure it could/does happen, but honestly it doesn't...
Have you had the battery harness replaced? If bot, that's likely your problem. There was/is an issue with early Hybrid's and the cold soldering joint on the connectors to the 12V side. Mine went last year, no check engine light, but it would act weird when shutting down until it just straight up...
They don't. It's always been the 400lbs all the down and 500lbs when inline with the wheel wells. I would guess the wheel wells are supporting some of the weight in that scenario, hence the higher weight rating.

Might not have been aligned correctly at the factory? You can adjust it by removing the arm and setting it lower. I had to adjust mine after having my windshield replaced, takes about a minute.

Hybrids will click and make some noises when turned off, but the drivers door thing is not a hybrid noise. I've got to have the dealership look at mine...

Maybe, but mine was as dead as a door nail and I was able to fire it right up all 3 times I needed to with my jump pack. And the dealer was able to get it on at least twice more.

OP, there's spots under the hood, positive is covered by a red cap and the negative is a bare stud, that allow you to use cables or jump boxes. Take a look in the manual and you should be bale to see the process, but it's not difficult.
