You don't quite understand the bolt-on spacers you're inquiring about.. There is no need to modify your stock studs (provided they don't hold your wheels off the hub, and based on other's comments, they should not)...

You stated the spray in bedliner was ~$600, looking online I see the soft bed liner is ~$400. You have a source to purchace the full soft bed liner including tailgate for $200?
Even so, you will never be sorry for getting a quality spray in bedliner irrespective of cost.

The soft cover will absolutely allow water intrusion into the bed, they all do, then that soft liner will trap water under the liner and immediately promote rust.
Pay the extra $200 and do it correctly with a quality spray-in liner
