I bought a drop in liner with my ford points due to the steep discount it gave me. I do plan on getting a spray in soon but keeping this for now. My trifold cover let's water in even with weather stripping and the water is seeping into the tie down holes. What can I do to protect these holes for now?

Not much help on fixing the issue for you. I suppose you could cover them and prevent some of your concern.

I will say I have a Colorado that has a drop in bed liner, and I have had it for 15 years. Last summer I removed it just to see how bad thing were under the liner. To my surprise that bed looked like it came off the show room. Water can get under liner in many different places, and it is used for the ranch and sits out in all kinds of weather.
That box looked like new not even a rub area. It may be nothing to worry about.

I get a few drips into my bed with the Truxedo Truxport (Ford) soft roll tonneau cover but that looks like a lot of water. You might want to reinstall the cover to see if that might help curb some of the water intrusion.

Maybe a lack of drainage tubes installed from the bed cover? Hardly any bed cover is 100% waterproof, but yours seems a little excessive. Either way, its a truck, water won't hurt the bed, but I do understand your concern to some degree if you carry items that can't get wet.

I have a SIBL and a Gator Tri-Fold tonneau ($230). 20,000 miles on the truck and have never seen a drop of water in the bed. I think the 1/2 inch round rubber adhesive trim piece that came with the tonneau keeps the water out. The rubber trim goes underneath the lip of the Tri-fold outer edge. After a 1,000+ miles of dirt roads this summer I did get a little dust in the bed but solved that by adding a rubber trim piece to the bottom and sides of the tail gate. Adding a self sticking rubber trim piece to your existing tonneau might solve the water issue.
