Dealer markup on custom factory orders?

This may be a stupid question, sorry for my potential ignorance. This is the first time I will have ever bought a brand new car and I am still very new when it comes to using dealerships to buy cars.

My question is, can the dealer markup the price of the car that you custom ordered from the factory when you go to pick it up? I know there will be tax, tag and dealer fees around $1000-$1500 for mine but other than that I am not wanting to pay more than the price of my build is on the website.
