13" will be a squeeze. You wont be able to load the bike/s with the tailgate in the up position. You will need to do what I do when I have 3 plus bikes. I lower the tailgate and leave it in the angled position, orient bikes in their places and raise the tailgate with the bikes into place.

Yes and no (I cut the foam insulation where the brackets run under the tonneau). Tonneau bracket placement strategy is key. This Truxedo one has 3 on each side. I have the ends right next to the Xtrusion brackets and one in the middle on each side. It would be ideal to have the bed rack hanging...
I am actually looking at making a pseudo-enclosed canopy out of it. I am leaving the tonneau on for "water proof" storage. Look up 1up racks. They already have one. Might get one of those for the roof for when I bike alone.
Its just a simple pinch plate. Rear mounting needs this extension to reach for enough gap. Front comes right down. Trick for mounting with tonneau cover is to loosen the bolts on the brackets to the rack and tighten down the tonneau rails. This helps lessen any gaps. Then tighten rack bolts.
Installed the Xtrusion Overland Bed Rack (16" height w/ wide wing brackets). If you have the bed extender, go with at least the 17 or 18" height. Thank me later.
Also tried out the FOX Overland Tailgate pad. 5 bikes will be a squeeze, but 3 fit with plenty of room.
