Rough idle with brakes applied makes me think there's insufficient vacuum in the system on the EB engine at idle. Does the tach drop when the brakes are applied? That's a good "litmus test" for adequate vacuum at idle speed. A noticeable drop in rpm means the vacuum bottle for the power brakes...
