No damage to anything, it's just there is a lip on the tray that slides up underneath the other pieces that surround it and they are all pretty stiff plastic. I had to really reef on the corners to get them out from under the side pieces, after that it popped right out.
From what I understand these are not susceptible to holding water and rotting. They are marine grade carpet. But I will probably go with a spray in next year and get rid of the drop in part and put the bed rug on top of the spray in.

There is roughly 12" of clearance below the canister. I got a box I thought would fit that said it's 12", but ended up being 13" with the lid and it's too tall. It fits by a whisker with the lid off. The canister itself sits about 12" out from the end of the bed.
I think you'll be happy with it. I agree, maybe trim it in half would be perfect. Or you may have better luck positioning it than I did. I'm changing out the drop in bed liner on mine, I suspect it will fit much cleaner without it.
