I have the same problem, they say it's fine of course but I have yet to see any videos of their covers with this big of a gap. Their manual also says it should line up. Its about a 1/2" off. Their solution To me was to stuff foam in the gap.

Very nice, wasn't so lucky with mine. Rails were 1/2" short.
