My FX4 has done great on off-road trails in the summer, then unplowed seasonal roads in the winter. I did however also ditch the stock Pirelli ATRs and went with Firestone Destination AT2s, along with a level kit.

That was my experience exactly as well when filling the ATF through the vent tube. Did you remove the airbox to get to the hose clamp on the vent? With the airbox out there was plenty of open space!
My PTU was also underfilled. Crazy how they're coming from the factory like that!

Personally, I'd roll with it too. Given especially how short of a drive it is. I do second what @Mox4615 said though, getting it out of the water could possibly be dicey if the ramp is slimy.
Have not had any issues with tonneau in the car wash, though I only run my truck through automated washes part of the year, in the winter. I just keep up on applying a protectant to the cover.

Yes, the trip will rollover every 10k miles. Ford trip odometers have been doing this for many years now. Unsure of what Ford's reasoning for it is though.
Based off your picture, it does look to me like that boot is starting to weep. You should still be under warranty, so might not be a bad idea to get it replaced just for the peace of mind!

First things I bought for it were a soft tri-fold tonneau cover and center console inserts/organizers. Have since done tires and a level kit. I do not regret any of the purchases.
I like it, but I leave it turned off most of the time. It's great for drive-thru's and traffic lights in my area where I know they take forever. But in normal driving, I personally don't feel much of a need for it.
